In specific areas like the Challenge Room or the Shop, you are certain to find a Weapon, but due to the game's procedural nature, you won't always get a weapon you want to use.

Any Weapon can be vaporized by holding the interaction button near it, and this is a good way to dispose of unwanted weapons. Vaporizing a weapon rewards you with Soul Shards, which in turn help level up your current weapon.
